The naming convention of the .czi files is as follows: the first five characters represent the number of the animal (e.g., 03133); left or right indicates hemisphere; anterior, medial or posterior indicates section; next the type(s) of staining is (are) indicated, Cresyl Violet (CV), Myelin Basic Protein (MBP), parvalbumin (PV) or Neuronal Nuclear Antigen and Neuron Differentiation Marker (NeuN) and when appropriate the associated fluorochrome (CY2, CY3 or 488). For 03133-left-posterior there are 2 files: 03133-left-posterior_80_PV-CY3_MBP-488.czi & 03133-left-posterior_81_PV-CY3.czi. Due to an artifact the external ROI could not be analysed on the original section (80); instead, it was analysed on the next adjacent section (81). All section files contain the annotations for the ROIs and layers and can be opened in the Zen® software (Zeiss, Germany) or in other open source software. The CSV file, layer-thickness-CV.csv, contains the measured thickness of each layer, for each ROI, section, hemisphere and animal. The excel spreadsheets contain the minimum and maximum cell diameters measured for each layer, ROI, section, hemisphere and animal; each cell type being represented in a different sheet. There are two such files: one measured from cells stained with Cresyl Violet, cell-diameter-CV.xlsx, and the other for parvalbumin, cell-diameter-PV.xlsx.
